Can you deduct IRA custodial fees? 

When you pay custodial fees out of pocket, these may be tax-deductible. Talk to your CPA about these fees. If you pay custodial fees directly out of the IRA you cannot deduct this expense. 

What are IRA custodial fees? 

These are the fees charged by your IRA custodian to custody your IRA account. More than likely, you will find these on a Fee Schedule provided by the custodian. Depending on the custodian, these are billed monthly, annually, quarterly, or as service is provided.
